The jail scenario you described is actually what I expected! And I agree that Shepard is clearly doing something right; I just don't think it's in the realm of fleet-wide strategy. She's a born leader and a great combat marine; she needs to be training or out there. They're keeping her in the place where she's the least use.
Though, I can't say that doesn't seem realistic. Beaurocracies ARE very good at that.
